In my Flagged Perspective I see a whole array of tags which are empty. Being unused, I’d like to have a Flagged Perspective with just the active tags for the view.

This can be accomplished using a Custom Perspective (assuming you have the Pro upgrade):
This Custom Perspective shows tasks that are Available and Flagged. Tags will only appear in the sidebar if they exist in at least one of the tasks.
