There certainly are! I outlined those plans in this year’s roadmap:

And we’d like for you to be able to encrypt all the documents and data you’re storing on our Omni Sync Server so that any access to that data requires your authorization—as a technical limitation, not just a matter of policy and trust.

Note that OmniOutliner 5 Pro (Mac) and OmniOutliner 3 Pro (IOS) both support encrypted documents.
Hence OmniFocus and OmniOutliner Pro are the two main applications supporting forms of encryption.

Hence the remaining apps that currently do not directly support encryption (and hence are unencrypted within OmniPresence storage) would be:
OmniPlan and Omnigraffle.
